For example, Leonard trying to get Penny into Buffy. Everyone knows Buffy is aimed at sex starved adolescent boys. Amy definetely comes across as wiser than Sheldon.

Yes it's this big dichotomy between the men and the women,  a staple of American sit-coms,  that I'm really uncomfortable with. It's so denigrating to men. That's what I liked about Martha and Alice, two geeky girls who at least seemed to be on the same social plane as Raj and Sheldon in that episode.

I thought Amy looked pretty when she was all dressed up as a princess in one of the season 6 episodes....in fact prettier than Penny..

 

So I guess I can see why some voted for Amy.... even after assuming this was all about looks.... and any ways looks are subjective...

I'm pretty sure you have hit on the reason Amy is made to look so dowdy; beauty is in the eye of the beholder. TPTB wanted to show Sheldon is completely unaffected by classical standards of physical beauty. That's just another observation point to him. Sheldon only really cares about how another persons mind interacts with his. Mental intercourse is what turns him on.
